This is a hard, hard, hard, hard, hard question to answer... and, okay, total honesty: there really is no one specific story or author that I can point at and say, "there, that, them, my favorite for all of eternity" because my moods are mercurial and my brain is like a hummingbird on red bull (not my words) and it varies from day to week to month to moment.
So.
At this very moment in time I am adoring the author hito because her writing (mostly Teen Wolf with a sprinkling of Common Law) always ends up with me completely immersed and entirely enthralled and always clamoring for more when I hit the end. hito's writing has that way about it that is fully entertaining and soul stealing-ly good, you know, the kind of stories that you just want to live in and never let go. Or maybe that's just me. Her stories always make me happy, even when they make me angst. She's fantastic. <3
As for fanfiction... hm. Going through my list of personal favs from my rec journal on LJ, I came across jersey city, new jersey by Screamlet. It's H50 gen (though I guess if you wanted, you could see it as slash?) and what I love about it is that it is chock full of banter-y goodness. J'adore this story until the end of time. (I'm not sure what it says about me that my "favorite" story is the one where Steve and Danno bicker all the way to New Jersey and back but. There you go.)

I know about Teen Wolf, Common Law, and H50 a little bit, but I have never seen any episodes from those fandoms. I'll take your word for it--and yes, I totally have the same thing about liking different fics at different times.

Yeah, if I was in only one fandom, it might be possible to come up with one definite story or author but as it is, it's pretty impossible for me.

- Avengers (movieverse): totally a tie between Bruce and Tony. Bruce because he's just. Bruce. I want to cuddle him and make him cookies and hot chocolate and run my fingers through his hair and let him know that he'll never be alone. Tony because I just want to pet his furry face and cheerlead for him when he does something technologically brilliant. Not because he needs it (or, maybe he does, who knows) but because he deserves it. Idk what it is that makes them bring out all my fierce mama bear tendencies but I'm going with it.
- Inception: Eames, but not fanon!Eames. Fanon Eames is a playboy and a flirt while movie!Eames... is not exactly that. I always get the feeling every time I watch that Eames is a lot quieter a character than fandom seems to think he is. (Not that I don't enjoy fanon!Eames, it just doesn't always ring true to me.)
- Naruto: Kakashi. Lazy genius, I wish that could be me. lol Kakashi is mysterious and cool but he's a total pervert at heart and while this series has many of them (perverts, that is) Kakashi is my favorite. He's a total badass who just gets so much whump while at the same time being into pervy things. I mean, he reads porn. I read porn (occasionally...). It's a thing, I feel kinship. It's just meant to be.
- Marvel Comics: Deadpool. Obvious choice may be obvious but the fact of the matter is, all jokes aside, Deadpool is a truly complex character. Boy's got feelings under that there spandex. He's not just a punchline. You see it more in the early issues that came before it got turned into "situational Deadpool" (DP in SPACE, DP with Vampires, DP in a Loony Bin, DP vs Osborn, etc) which, I feel, are more about the "situation" Wade is placed than it is about the character. That whole arc in DP Classic about him wanting to be a good guy and battling against the fact that it was easier not to? That's what made me fall in love. (There was one issue, which I can't remember atm but he was talking to Spidey and the subject of what makes Spidey a superhero and what makes DP not a superhero even when he was doing "good things" comes up and Spidey says something along the lines of: he's a superhero because he just is, it's in his nature, it's not something he even has to think about but DP wasn't one because he didn't want to be good for good's sake, he wanted to be good so people would notice that he was good. Or something like that. But that was a great moment.)
- Mass Effect (series): Liara T'Soni. Because she grows as a character over the course of the series in a way that is so. damn. beautiful. She's the nosy, bookworm in the first game, all big doe eyes with a schoolgirl crush and she looks at the world as if she's seeing it for the first time. I hated her at first because she was typical dudebait. Some "hot, nerdy girl" for the fanboys to fall all over but then she grew into something else the second game and grew even more in the third and I realized that she was so much more than I thought. Amazing character growth is amazing.
Also, Idk if you've read my "intro" post or not, but if you did, then you'd know (or probably not since I just added that bit but oh well) I have a tendency to ramble. You just caught me on one of those days. /o\

In all fandoms I tend to like the super-intelligent genius characters with moral ambiguity, so just a heads up, YES to everything in your comment.
Avengers: ASDJFKL me too. Hiddleston's Loki was my favorite character, but after him it is completely and utterly a Bruce-and-Tony tie (nerds get me every time). And agreed, they both need some serious hugging.
Inception: Haha, I see your point, and have yet to read a fic/see Fanon!Eames sans unconscionable libido/characterized solely by his innuendo. Movie Eames has much more appeal (to me).
I have the sudden urge to write fanon vs canon-meta now...Naruto: YES. KAKASHI. Out of Kishimoto's 547,295 characters, Kakashi is also my #1 (with Gaara coming in a close second). Kakashi is probably one of the most...relatable characters of Naruto, now that you mention it. In manga you often get such crazy pieces of work it becomes hard to find characters that have a few "normal" traits. I stopped reading Naruto around the time Killerbee showed up. Tell me, has anything interesting happened since then? I'm kind of out of the fandom atm.
I guess I also like Deadpool for his complexity (and is the reason that, since I have not read many Marvel comics yet in general, I can never really bring myself to like Captain America). That's why I love DP classic--Wade is so conflicted, and he really tries, but he doesn't quite know how to pull it off most of the time. But he has his shining moments.
One scene in the Mithras arc that really stood out to me was at the final battle when the Messiah possesses Captain America and Deadpool was just like, "Wow, even you, Cap?" I dunno, but I felt that scene had some great contrast.
I also remember reading that Spidey-Deadpool moment, but for the life of me I cannot remember where it was either! That's so interesting. I feel that Spidey has a point, but, in the future, if Wade begins to feel accepted for doing good doing good could become a habit and he could eventually begin to do it simply for the sake of good. It could take a while, but maybe...?

haha, that's just screams Sherlock to me. I agree.
Loki was pretty much my favorite character from Thor. Thor himself was too bro-y and his arrogance left a lot to be desired but Loki. Loki was the black sheep and I've always held a special place in my heart for those kinds of characters.

re: Inception - Yeah, in that once scene where Arthur asks for "specificity" that fandom has always seen as Arthur and Eames flirting for some reason? I've always seen as Eames being genuinely irritated with Arthur but having enough sense not to start a shitfit (which doesn't seem his style, anyway) and attempting to laugh it off instead. Every time I watch, I laugh because he looks so annoyed. Oh Eames. You should totally write that fanon vs canon meta. I would read the hell out of that.
re: Naruto - I have not actually read any Naruto since he stopped training with Killerbee and went off to "fight" with everyone else. I will probably do so eventually because I suck at keeping up with the weekly updates and prefer catching up in batches. When I do, I'll let you know.

Oh absolutely. You actually see more of that kind of action in the Uncanny X-Force series (there's more plot/character development there than there is in the main DP series). Case in point, this bit from Uncanny X-Force #5 that I posted a couple months ago on tumblr. That whole bit at the end throws me every time. And how he doesn't even try to disprove Logan's claims and defend himself? He still thinks of himself as a no-good merc with a mouth but he's already changing. Deadpool's never going to be a "good guy" like Captain America and Spider-man are. He's too fond of the mayhem and he's not that selfless but he does manage to shine, like you said, every now and then and that makes it worth it.
And that's just one instance. There are a few others, my particular fav being from the Cable & Deadpool issue that takes place during Marvel's Civil War arc. It blew me the hell away. It's amazing. When you read it, you will find yourself with so many feelings they'll start pouring out of every orifice. Augh, it's so good but I won't spoil it for you. :3
You should do the meme, it will be fun! And some people are pretty entrenched in LJ and don't seem to want to leave. Cannot be helped, sadly. I just keep crossposting and trying to find new DW specific friends. It's a process. lol

I agree about Thor coming off as too much of an honest beefcake. I need more than two hands to count the instances where he "booms" his dialogue in fanfic.
And agree 100% about Eames. I was actually thinking of re-watching Inception sometime soon just to watch the interactions between the characters. I'm pretty terrible at writing meta, but this is such an interesting topic. The only fandom I know enough about atm to write this is the Avengers. Do you have any Inception fic recs, by the way?
Haha, yes, please keep me updated on how many dozens of characters Kishimoto has added since the Killerbee arc. I have this theory that Naruto and Sasuke are going to kill each other in the end and Naruto will get an honorable Hokage mention, or something like that.
Cap... I don't know. I know he's complex, but since I'm more familiar with movie!Cap than I am with comic!Cap, I feel like we don't see a lot of growth (character-wise!) with movie!Cap because he's already at such a "good" level.
GAH I really need to read Civil War. I've read so much about it without actually having read the comics themselves. I need to get through Classic DP before I do anything, and my schedule is a bit busy at the moment. It will be slow, but I'll get there, heh. But on a side note, my favorite scene from Classic DP to this date is that interaction between Cable and DP where Deadpool loses his mask and he tries to hide his face from Cable with a, "Don't look at me!"
